Metal pipe coming out of engine?
Out of motor head?
Maybe it is part of smog pump?

It's the crank case breather; it allows the combustion gasses that leak past the piston rings to escape the engine. This does not need to go back in to the air filer for the engine to work; it's just a emmision reduction thing. What you should do is leave the tube connected to it at the engine and then secure the other end of the tube somewhere where it will not get any water or dirt in it (e.g. behind a fairing), You can also put a bit of cloth over the end of the hose as an extra saftey measure.
