Not 100% sure, but it might be because you have too many alterations to the route with too many backtracks. Try it with fewer modification points maybe ?

The point Felix is making is that instead of making destinations A B C D, just make A to B and use the drag/re-route feature to make destination points. That keeps everything in a single kml file...
